This Full-time Fixed Term position is for approximately 24 months (based on length of grant funding), with the possibility of extension.The Translational Implementation of Genomics for Rare Disease (TIGeR) program is focused on the development, validation and implementation of an NGS-based test to identify the underlying cause of rare genetic disorders.As a member of the TIGeR team, this position reports to the Principal Investigator of the Department of Medical Genetics.Position DescriptionSummary of Key Responsibilities(job functions include but are not limited to):Bioinformatic ExpertiseDevelop, validate, and implement an efficient computational workflow for next generation sequencing data from sequencing instrument to commercial genome analysis software (local and cloud-based), lab information system, and reportingEstablish and maintain a secure and effective server system set up that ensures effective utilization of established bioinformatics pipelinesIdentify hardware and software necessary to establish a server set up for data processingLiaise with appropriate personnel within the University of Calgary and AHS to establish appropriate server set upContinually reevaluate effectiveness and capacity of server set up system, propose and implement changes as requiredInstall and maintain locally installed commercial software, as applicableEstablish and maintain a data storage system that enables storage of NGS related data (e.g. Fastq, BAM, quality reports, VCF) in accordance with applicable clinical diagnostic laboratory requirementsIntegrate genomic and phenotypic data with local, provincial, and national databasesIntegration of genomic data into Alberta’s electronic medical recordsIntegration of genomic data with Genomics4RDQuality AssuranceWrite SOPsI mplement and document upgrades to commercial pipelines and platformsMonitor workflows for efficiencyProvide advice and implement adaptive changes to the pipeline as needed to ensure continuous optimization of data processing and qualityOtherAttends Lab meetingsEstablishes and maintains effective, productive relationships with staff, peers, immediate supervisor and senior management and with the campus communityQualifications / Requirements:MSc in Bioinformatics, Computer Science, or related fieldMinimum 3 years experience in the application of next generation sequencing, preferably in human geneticsExperience with compiled languages like C/C++, Nim or RustExperience with a non-compiled languages such as Perl or PythonExperience with statistical packages in R, Julia and similar (development, running, module install, etc)Experience with large dataset manipulation with proven software and libraries (pandas, scikit-learn, etc)Experience with database development in SQL, NoSql (document based storage) and graph databases, including PostgreSQL, MySql, CouchDB, Redis, Neo4J, among othersExperience with web servers such as Apache HTTPD, Nginx, uwsgi, and othersProven experience with data integrationAdvanced understanding of bioinformatics and computer scienceAdvanced programming skills in at least one programming language as well as extensive experience with running and modifying different software from distinct programming languagesProficiency in Linux (Red Hat, Debian and other common distros)Understanding of human genetics and heredity, an assetUnderstanding of NGS including library preparation, sequencing, mapping, variant calling, variant annotation and associated quality metricsExcellent problem recognition and problem-solving skillsExcellent verbal, written, and interpersonal communication skillsApplication Deadline:January 29, 2021We would like to thank all applicants in advance for submitting their resumes.
